Cakewalk Rapture has it too - it can import tuning files from Scala. With that setup you can get more than 12 notes per octave if needed (I'm itching to try 31 and 41et but have too many unfinished projects as it is!)
The BIG downside is that Rapture doesn't seem to read Scala's keyboard mapping files, so middle C is always fixed at its usual pitch. So you'd really struggle if you want just intonation scales starting from notes other than C. So always check the small print... there are softsynths out there that claim to be microtonal but don't really do the job.
Ideally you want to be able to tune any key to any imaginable pitch. Creating scales by manually entering every single note can be time consuming, but you can use Scala (or LMSO on Mac) to auto-generate scales mathematically and then tweak them however you like.

VAZ Modular lets you load Scala tuning files. This can be done either globally or per-synth (up to 16 synths per instance).
More interestingly, it can also load tuning files through its quantizer module, whose output can be sent to individual oscillators (or used as a scaled control signal for modulation). You can also process the quant module's output through scaler, transpose, and other modules before it reaches the oscillators.
I haven't tried re-setting the key note but there are both input and output mapping slots for the quantize module so this may be possible.
Haven't used its microtuning facilities extensively, but I have tried quarter tones, JI, a LaMonte Young tuning, and equal/reverse equal per key. Fun stuff!
VAZ is Windows-only. It doesn't have a glitzy interface or a ton of features but it does sound great. It's well-supported but it's what I'd call a mature product--a few bugfixes a year, some occasional new modules, zero marketing.

There is also the Pianoteq with internal presets but it also accepts files Scala : http://www.pianoteq.com/
There is the virtual KX-Synth-X16 mono or KX-Synth-X16V2 (in a few days before V2.5) which is polyphonic for PC. It is free and relies on the architecture of the matrix of the Ems VCS3 but with a number of improvements.
To begin, the mono version is excellent. It allows you to tune each of the three oscillators on with different temperaments display the frequency in hertz. We may as well give in the quarter, 8th or 16th of tone on each three oscillators or make adjustments to its personnel.
